One of my favorites in Boston. The Beehive has amazing drinks and even better food (make sure to make a reservation though).
They also have a great patio right out front which is gives you a great feel of the neighborhood and the people. If you opt to sit inside, you can have your privacy in the dining area or grab a table near the stage where jazz bands play! Very cool experience.

Flour is known for its sandwiches and pastries. It is right down the street from my apartment and I tend to pass through for coffee and pastry. It is a renown bakery and an absolute must when you're here.

Great local spot (other locations in the city though). I frequent this coffee shop often for their amazing coffee when I need to relax and read/study.

A bit of a trek (but still accessible via the T), this is personally a favorite of mine in the Cambridge area. It is vegetarian and provides great breakfast, lunch, and even dinner options. Worth checking out if you have the time.
(Hint: the CloverHFI location on Mass Ave is open 24 hrs/day for any late night eats)

Right on the Charles, the Esplanade is great after a run along the Charles River or a great spot to eat if you a pack a picnic. Definitely an amazing sight at sunset!
